Rename crates (nucleo → atuin-nucleo, nucleo-matcher → atuin-nucleo-matcher),
add to workspace members and dependencies, update all import paths, remove
vendored CI workflow, and suppress upstream clippy warnings.

This PR fixes:

It changes the following:
+ Pass ATUIN_SESSION to tmux popup
+ Use `command rm` to bypass user-defined configs
+ Disable tmux popup by default

Several dictionaries suggest keeping the hyphen. In fact, it's generally
a good idea to hyphenate with too many adjacent vowels.
